I am a Canadian citizen, I have a greencard and live in California. I work for a Canadian company in Canada on a 2 week fly in fly out rotation. So every 2 weeks I fly from California to Alberta, work for 2 weeks then fly home to California. The company pays me in Canadian funds. I pay Canadian taxes. My company has health and share benefits. I also purchase health care for my wife and 2 kids living in California as my health benefits do not cover out of Canada after 60 days. I have a small morgage on a our house in California. We moved to California in June 2012 from BC.
My wife and I usually do our own taxes but this is getting complicated.
I have payed 42% tax on my income in Canada.
Do I do Canadian tax, claiming as a non resident, then do US tax as resident?
Do I do both as resident?

You are non-resident of canada, so you pay tax as a non-resident of Canada. This shoudl basically be your wages taxed in canada and albeta.
You must also report the wages, along with all the rest of your income in US abd california.
Unfortunately, taht will always mean paying CRA, alberta, calis, and a little more IRS tax on your wages.
I hope you are getting paid about twice what you were getting before!
