Since yesterday I did not know we have to file Federal and State seperatly in US.
My question:
As I said before, I have to apply ITIN with W7 for my wife, I asked IRS and also instructed by Nelson about it so I know what should I do.How about State tax?, do I have to send a W7 to State department as well?

The state does not issue ITINs.
Your state will generally accept what you do federally, so submit your state return as joint, like you are planning to do federally, with her ITIN blank. You *could* attach a copy of the W-7, just to show that you have attempted to get ITIN.
At worst, they will kick it back and ask for her ITIN, which you will have by then.
Or, you could simply wait untuil you get her ITIN and then file your state taxes. As long as you do not owe state money, there is no harm in filing late. it just depends on whther you want to wait longer for a refund or not.
